i bought rubbermaid containers about the size of shoe boxes. I have them organized by seasons, and then one with shapes, and then i have one right now that is misc b/c they just don't fit in my other categories right now.
These stack easily, i dont' have to dig through everything, and i can still see in the container if i want/need to.
I use pretty much the same system - cutters are grouped together in small ziploc bags, e.g. baby themed in one, Christmas in another, shapes in another, letter cutters in one etc, and then put in a translucent box from Ikea. Its much easier to find what you're looking for than scrabbling through the whole boxful.
I do the same as leily, I have plastic containers that I got at Target cheap, and the cutters are sorted by theme and/or season, baby, beach, animals etc. I put labels on the outside of the boxes, even though they are see thru and then just stack them on the shelf. I am probably up to 18 boxes by now, 3 for Christmas alone, lol. (Michaels has a cute 20 piece Chritsmas set on sale this week for $2.99, regularly $10.99, couldn't resit even though some I already had). HTH
I have plastic containers as well divided out by themes/holidays/seasons. If you don't have alot then you can put your cutters in zip lock bags in a plastic container.
I personally have three containers (and not the shoe box size) of Christmas cookie cutters. Not to mention halloween and so forth...
I have an idea one day if I ever get really organized, to trace the cutters on paper and make a notebook of them. That way when I want to do a certain cookie I can look through the book rather than dig through the box to see what I have. 
I've been looking for those plastic containers that are slanted in front and open. Not sure if I'm describing it correctly but basically they are in their own container but you don't have to open them up - you can just reach in and grab them. I've seen small ones in michaels and a lot of grarage stores - for little screws and bolts. I think those would be perfect for all my different shaped cutters if I could find ones a little bigger. I know they're out there I just can't find them.
I also bought some smaller containers for my "expensive" cutters (like the damask ones) so they don't get torked up being with other cutters. They were in the scrapbooking section at Michaels, they are supposed to hold photos - but they are perfect for the tiny flower cutters.
I'm lucky enough to have a cake room and when the cookie cutters that I use most often started to get out of control I asked my hubby to put up strips of wood with dowels sticking out. I currently have 3 rows (the top one right at the ceiling) and I can hang 3 cutters on each dowel. I keep them grouped together by occasion.
Back in the 80's I collected cookie cutters, none of which I use now because they are a PITA to use. I have the Hallmark cutters that came out every season. There are of course the cutters that were given to me by others because I was collecting cutters so therefore they think you are collecting ANY kind of cookie cutter. Most of these are in a large glass decorative jar shoved out of the way.
I got a piece of furniture at Ikea with very shallow drawers meant to store plans which is for cookie cutters.

I use the Elpha drawer systems, they come in differents sizes (widths and heigths). You can add wheels, tops and liners. It's easy to fill one up quickly. I have the plantinum mesh.

That's pretty much what I do too -- but I also bought one of those large heavy duty plastic shelve units at Home Depot -- 5 shelves (can't remember if they're 18 or 24" wide). Anyway, you can put 12 of those shoebox size containers on a shelf, facing each way. So 24 boxes total on each shelf.
Storage is heavy on my mind these days -- I'm getting married soon and combining households, and where to put all of our stuff is a gigantic challenge.

I have three plastic drawer sets that are about 4 foot tall in the space under my staircase. There are 8 drawers in each. I have them divided up in sections: baby, school, celebration, sports, transportation, etc. Each drawer has a label I mad eon my label maker. I love having them organized!

Have you tried Home Depot or Lowe's? I think I've seen them there with the garage storage items. I'm not sure they would work as well as the boxes, though, because I think it would be hard to see what is in each bin.
I use the plastic shoebox system that others have mentioned. I took the time a couple of months ago to type a list of all my cutters in alphabetical order so I could refer to it to see which box a particular cutter is in. I printed it in a small font so I could fit it on one page, and I actually carry it in my purse because I kept buying cutters that I already had!
