I know this has been discussed before. I found several threads stating that YES cupcakes can be frozen.
My question is can i freeze them in the pan.
I have the wilton pans which come with a cover.
Can i just bake the cupcakes, let them cook in the pan, put the cover on, place them in a ziploc/plastic baggie and freeze?
I don't see why you couldn't. I freeze mine in ziplock bags and get as much air out of the bag as possible, this keeps them fresher. Too much air can promote freezer burn.

im going to try this way.
this way i would get much more organization in my freezer, since i could just stack the trays on top of each other. and i dont have to worry about the cupcakes getting "damaged"
This is a little off topic but, how long can cupcakes be frozen for until they are no good? I have often wanted to bake in advance but wasn't sure how well cupcakes could be frozen.
I don't have mine in the freezer for more than 6 months, but as long as they don't get freezer burnt, they shouldn't dry out. Make sure you put them in a ziplock bag or cover tightly with saran wrap. HTH
